So I don't have time to read all of this but I will just throw in my two cents. How does it run when running backwards? Does it have the same throttle response as forwards? Or if you never saw it run forward does it seem to be responsive? The reason I ask is simple. If it somehow was starting backwards, the timing would be way retarded and it would run poorly or exhibit lots of knocking.

Now what I would question is stator alignment. The stator can be turned and it could easily come loose and rotate enough to reverse timing causing the motor to want to run backwards. So, I would check alignment marks on the stator. I wouldn't believe you could turn it far enough to reverse it but hey, anything is possible. Check that first.

ok, your timing cannot go that far off to make it run backwards. I had my screws that held the stater in time come out one time, ALL of them, i never felt my bike feel like it was going to run backwards. Just pre-dentionating like crazy
